Well, I haven't really seen the Empire logo on the Vorcha on anything canon, but I have seen it on the top of the port wing on some modeling websites. I am guessing the Federation logo would be similarly situated on the starboard wing.

 

Of course this raises another interesting issue. The Klingons use the same symbol for both the Empire and the Klingon Defence Force yet there are separate symbols for UFP and Starfleet . I'm not sure which one would be appropriate.

 

Please note that these are not the "official" symbols matching color, size, etc., just quick examples to show what I mean.
